When I'm rare-hunting I usually just mash a targeting macro. It won't trigger on tamed beasts unless they have the same name, and with the apostrophe in Ban'thalos there's no chance of that happening.

Moths are Ferocity (better for damage) and have a "smart" interrupt, and Nether Rays are cunning (less damage) and have a "stupid" interrupt. As a raiding hunter you should put the success of the raid over your own DPS, which can mean bringing a cunning or tenacity pet to fill a missing buff. All pets have the same base damage now, the only difference is in the talent trees. Cats will give you the best damage while leveling, as they have an agility buff. You get a second active pet slot at 20, so you could carry around both a cat for maximum damage (also good in groups) and a turtle/beet...

Don't abandon the silithid, their stamina buff is really useful if your group doesn't have it. For randoms as BM, I use a core hound, wolf, spirit beast, silithid and shale spider. I hate to disappoint, but there really isn't much lore behind pet skills. Blizzard decided that hunters should be the jack-of-all-trades class when it came to raid buffs, so they copied other classes' abilities and stuck them on whichever pet species seemed to fit.

Autocast doesn't work for interrupts. The pet AI isn't clever enough to detect when an interruptable spell is being cast. You'll have to watch the bosses' cast bar and click at the right time. Keybinding it might help.

It depends what you're doing with your hunter. If it's 5-mans or raids it really is best to use a pet to cover a missing buff, even if that buff isn't the most useful to you personally.
