So far it's looking like most, if not all, basilisk colour combos will be available.
One of the many striking combos is the rare, Hissperak, in Desolace:

Once that bunch is added we're just missing Chomper, Death Eye, Porfus the Gorger, and the phased Spinescale Basilisk. The elevator down into Gnomeregan is bugged (same problem as the ones in Orgrimmar), so I can't test Chomper, and Death Eye isn't up. Do you know exactly when the Spinescale Basilisks switch IDs?

Ugh, I forgot to check if tameability changed. >_< If anyone's flying around Pandaria, that would help; I'll hit up Zul'Drak again later.
EDIT: Lurking Basilisks are definitely tameable!

I don't know why they need two IDs either, but I think I answered my own question: looking at their loot tables on Wowhead, ID#39658 has Charred Basilisk Meat on its table (used for the quest Walking the Dog), while ID#48724 does not. I am therefore fairly certain that the IDs switch when you pick up that quest. I haven't done that quest on my hunter yet, so I can grab it and see if the basilisks are still tameable, but without some way to check IDs in-game I cannot guarantee with 100% accuracy that that is indeed when the IDs switch.

Oooh, you could be right that they're for that one quest!
And yes, there is a way to determine the id of any NPC in the game. Create a macro of the following:
/run print("Target NPC ID:", tonumber((UnitGUID("target")):sub(-12, -9), 16))
Add the button to your toolbar. Every time you target something and hit that button it'll tell you the id
