This may seem redundant, but do you have the correct layer selected?

lol yea thats the issue i have the most-- doing something to the background layer when im actually on a totally different layer and not noticing.. >.< um, otherwise-- maybe google the question and see if you find and answers about it? thats how i learned to make backgrounds transparent in GIMP when it was buging out majorly

Edit: Have you checked the Tolerence? that determines how much of the picture is being selected, incase thats what your trying to figure out.. im just starting to get the hang of my programs one feat at a time haha ^-^

Um if you magic wand the picture and I think it's inverse it will cover the picture instead of the stuff around it. Sorry I'm new to PS just learning it myself. Toon boom animare pro on the other hand I'm good at.

Er toonboom animate pro is a colouring program made for animations basicly.

The magic wand tool can inverse what you click on IE say you have the blank space around a drawing selected and you clcik inverse it will then select the drawing instead of the blank space. Its hard to explan atm I do have a step by step guide but its at uni.

Photoshop you say!
Well for colouring don't use the magic wand, it leaves a white line and you have to go back and colour it again anyways as annoying as it is I find colouring by hand (or mouse) alot better and sometimes I just cheat!
There are loads of ways of colouring on Photoshop which are better then using the wand tool, you can do your linework on a transparent layer and under that you can do your colouring. Or make a new layer, if your linework happens to be on a white background, and change its settings to 'Mutiply' means the line work will still be ontop of the colours :)
If you do choose to use the wand tool make sure your ready to zoom in and clean up any mistakes it makes!

After I've came back from the shops I'll give visuals to what I'm talking about.
Or if anyone knows a good free video editing programme that has a speed up option on it I will record myself drawing (since the video programme on Windows 7 sucks D:)
