I seem to have trouble finding such things. Normally I go to youtube for this, but everyone with a Malygos solo video that I can find says NOTHING about it. As for Onyxia there is more information but I couldn't find anything set in stone.

I'd like to know when to do what when, what spec is good, and gear, as well as any other useful information. Thanks!

For Ony I think SV was the better spec because you had Serpent Spread with is incredible against the whelps but it seems that MM is now better with the buff to Multishot in combination with the focus reduction on crit.
I haven't attempted Ony with my new gear but with my old gear it was pretty straight forward.
Place your turtle/beetle on the backside of the room and burn Ony until p2.
In p2 misdirect all the whelps to our pet and feign the big adds. I failed here and a few whelps were happily munching on my face.
P3 should be easy again.

Straight forward, too.
P1: Burn him down, FD after vortex, stack sparks if possible.
P2: Kill Scions and stand in bubbles.
P3: Don't stand in the cloud, juggle healing and dot on Maly.

If you have trouble keeping your pet alive, 2p Riftstalker(T5) is the way to go and can be solo'd too (Voidreaver in TK, Leotheras and Fathom Lord Karathress in SSC).

On Ony Id say go Marks man with the spirit bond talent, you need the healing, when the whelps come out drop an explosive trap on your pet (beetle or turtle) MD and get ready to heal. its a pain to do but well worth it. Also get the AoE talent its helpful for the whelps who will be your biggest problem.
