I figured I would give marks a try again. However still iffy on my shot rotation and if I should look for Armour pen or just leave my gear the way it is ?

Well here is the shot Priority for MM:
HM>KS>SrP>ChS>AiS>ArS(if you have enough ArP skip this shot and use it for another auto/steady)>StS.
With ArP, While I personally still stack it on my Gems, I am a highschool student, and hardly have time to raid, so my gear is fairly lower end of LK raiding. Once you get really high up there, there's so much ArP on gear that if you manage to get yourself one of the ArP trinkets, you shouldn't need to stack ArP, because you don't want to go over the hard cap. In this case, your best bet on stats will be RaP/Agil. But if you're on the lower end and don't have quite that much ArP, then feel free to stack it with your gems.

Stick with Agi, unless you already have an ArP trinket and can get close to the soft cap, or if you have a ton of passive ArP(like 800-ish) and can get close to the hard cap by gemming. That way if you decide to switch back(or use dual spec) you don't have to regem, since Agi is about on par with ArP until you get somewhat close to the caps.

I can really only guess on some of them shots you listed. You shortened it but in a way I have no idea what shot's your listing.

HM = Hunter's Mark
KS = Kill Shot (if available)
SrP = Serpent Sting
ChA = Chimera Shot
AiS = Aimed Shot
ArS = Arcane Shot
StS = Steady Shot

See that's why I don't get why everyone is using Chimera Shot right after Serpent Sting. Does it not do more damage if the sting has been ticking longer ?

No! Nononononononononononononono.
No.
When Chimera refreshes Serpent Sting, the TOTAL damage of what Serpent Sting WOULD do over the course of it's duration is applied in full. Which is why you want the Glyph Of Serpent Sting because the duration of the DoT is longer which equals more damage, which means when Chimera refreshes it, more damage is done.

Hmmm ok. The tooltip is misleading then. The way I understood it was u where to let it tick longer. So now I need to figure out which Glyph to replace for the Glyph of Serpent Sting. I don't wanna get rid of my kill shot one as it's very handy when the boss is at or below 20%.

Like most tool tips, Chimera Shot is vague.
The glyphs I recommend are Serpent Sting, Kill Shot and Steady Shot.

Ok I will replace The 1 second reduction on Chimera Shot as I already have Steady Shot.
I wonder how long before GC decides to many ppl are using Marks and nerfs the spec again. He has been really hitting the hunter hard in the last couple years. I still remember when they nerfed BM to the ground like it was the other day.

Yeah the Chimera glyph isn't worth it in my opinion. One second off the CD isn't remarkable. If we could have 4 Glyphs, sure, it'd be in there but in order for the glyph to be worthwhile you would have to absolutely guarantee you'd be firing Chimera Shot every 9 seconds on the dot every single time, or else you basically have no glyph at all.
And realistically speaking that's not going to happen.

Lol.
We got a massive buff with the 232 weaponry change. In all specs. It's not ALL been nerfs.
Thanks to that buff and the still-fairly-new epic ammo, hunters are fine. Well, BM is still low, but we already know that.

Ok.... Was this in response to something above?
I'm confused

Yeah, it was a response to:

Yah I use the new Ammo. It's cheap to have made and easy to farm.

Haha, being one of the first on Kilrogg to get the recipe, I remember when I sold the ammo incredibly expensively. People bought it for around three times it's current value!
Lots of profit for me...

I only use the new ammo, it's basically free. My other character is a Miner so I've got scads of Crystallized and Elemental Shadow and given that it takes hardly any to make arrows, I just send my wife (an Engineer with the Ice Blade Arrows pattern) an Elemental Shadow every now and then and I'm swimming in the stuff.
Compared to what it takes to make Saronite Razorheads, there's no reason to not use the epic ammo at all times.

Ahh ok, that makes sense
Though I don't agree that Hunters are fine. The reason Hunter raid DPS is largely where Blizzard wants it is due to the Wolf's Furious Howl adding such a significant DPS boost. Without that, DPS would be lacking and Blizz would have to buff us up elsewhere. So we're fine as long as we're using that crutch but it's hardly ideal as we do not have great options. I know some people disagree, but for progression-level raiding, it's a different story.

Haha, yeah! On my server it's cheaper than the blue ammo!

I agree; Blizz is balancing us around that at the moment. *HOPEFULLY* this will get sorted out in Cata...
