I don't use NPC scan specifically for that reason. I use the map overlay, but not the alert, I have silverdragon for that, which doesn't seem to go off when it comes to tamed pets.
Some people do it on purpose, they are jerks, but than some have no idea. After all, some merely tame a pet because they want that as their main pet..so it makes sense they'd have it out everywhere they go. The jerks...I usually find are the ones who actually name their pet after the tames original name..or something ridiculously stupid "bitesyourbutt" etc.... (Which bothers me on another level)
I once accidentally took Loque out in Sholazar, I felt horrid when a hordy landed and cried over him. It was just a split second, I was distracted, I switched pets immediately. I try to be careful not to take tames out in the area they are from. But things happen...is there no way NPC scan can fix it's script not to report tamed beasts? I'd assume there would be since SilverDragon doesn't go off based on them. If not, maybe just use the overlays from NPC scan..but use SD as your alert? I imagine their ranges are the same.
Or is there another reason more people use NPC scan?

I use it because it pops up a button for quick targeting--and quick checking if it's alive, dead, or tamed. If the macro-button makes a hit (it won't target a tamed one unless they gave it the wild name), it pops a raid marker on the rare for quickly locating it. Both features are more or less little 'creature comforts,' but I enjoy them regardless.
Now if only I could quit forgetting I have it on when wandering across Outland/Northrend/Cataclysm zones...

it happened recently to me and the hordie was lvl 81 lucky he got terrorpene and he was flagged for PvP so i ignored him for awhile then when he tried to kill terror while my buddy was taming it i shot him up

no but I did that on accident one time I was getting screenshots of where I got Skoll and Skoll was out with me so a bunch of hunters started QQing ._. I said sorry I got him a few months ago...

I don't mind false alarms as long as no one is harassing me. I guess it is because when I camped Loque'nahak and Grubthor I didn't have npc_scan. Skoll has very specific spawn sites so it was easy to eyeball if he was up or not; however, if you were hunting one that paths, then it becomes much harder without npc_scan especially in places with a lot of cover. Fortunately when I was camping Jadefang it wasn't an issue, because I spent most the time reading or alt tabbed out.
Karoma I spotted right as npc_scan when off on my fly over.
It does annoy me to no end to hear about people trying to set it off and taunting people. I'm very glad I've never run into that on my server.

The thing is, NPCScan and SilverDragon work completely different. NPCScan checks your cache for various rare mobs, and alerts you when, for example, Arcturis gets cached. This happens the MOMENT the server tells your game that "this mob is about to spawn, so load it!"/"has spawned fifty yards ahead, so load it!". This can be long before it's actually visible, which is obviously a huge advantage. SilverDragon on the other hand requires you to mouse over / click the mob, which kind of defeats the purpose. It also often fails to go off at all, meaning that you're missing a mob. NPCScan has a pretty much nonexistant failure rate, excluding any situation where the mob is already cached. SilverDragon, in my experience, will only go off 1/3 of the time.

I try my best not to use the pet in the same zone, though I admit I gave several people heart attacks when I pulled out jadefang in the deepholm cave, he's my go to tank! I was doing dailys and wasn't thinking so I automatically switched to him, I felt horrible after though
