I picked "Put him away and use another pet if they asked nicely."
But honestly I rarely use him in an instance run. I usually have two spirit beasts on me while I am running around doing anything-Banny and one other-usually one of the new cats or Loque. If I have Banny out and plan on using him in an instance, I tell the party to let me know if his wings bother them and I'll take him out if I need to. I've never had anyone complain or ask me to remove him though.
But I can also see, for a player that is melee and trying to target a singe target in a large group attack him or such-where the wings can prove to be a distraction. Usually though, when I ask the group to let me know if he is too much I say something along the lines of, "Let me know if he bothers you, I like to use him most of the time because his wings in the middle of a big fight make me think of a rave" and then the party members want to see and dont complain about him being out, lol.

Usually I run dungeons with one spirit beast, a cat, a wolf or devilsaur, an owl or corehound and a turtle or bear. If I have Banny with me, I ask the group if it's ok to use him, and if he should bother them, they only have to tell me and I'll exchange him for the cat (same buff, only without heal). Same situation if I use my owl, if she should bother people, they just have to tell and I'll switch pets.
Normally I have one of my spirit cats for pve, as both my Bannys (on orc and elf) are specced more towards pvp with heart of the phoenix. I love to take Banny to pvp with me, he seems rather distracting for my enemies

(My favorite part is when some people are all, "It's my pet, I can do what I want." and then yell at people who use one of the lava spiders in MF. Irony!)

If they asked nice id for sure put her away and use something else. I also find myself sometimes not using Ankha or Magria because omgosh... my eyes!! They are sooo bright in some places all I see is this flashing blind light instead of the mob im suppossed to CC 
I raid in BM spec but usually I use my cats Ankha or Magria, sometimes I use Banny but have yet to hear anything but how coll he looks
