It seems to be something of a contract system where you opt-in to a quest to hunt down a challenging enemy, and once you've accepted it you can both track them down but also be ambushed by them in the open world with escalating challenges. There's Normal/Hard/Nightmare difficulties to choose from and you get cosmetic rewards from them.

This. It isn't anything Hunter-related in terms of the class. What we don't exactly know yet is if the challenging enemy is unique to the Prey system or if they are using existing npcs, like rares, for us to track down. Think of that lotr game, shadow of modor, with the nemesis system.
Mixed with delve nemesis.
Probably sprinkle in some Warframe lich
You can just be doing your stuff and BAM jumped by a mini boss.
While you do your dailies etc to build up a bar to find clues to where your target is.
That's just my guess on what it would probably be.

I'm with Danny on this. It's just gonna be Zek'vir, Underpin, and Ky'vesa showing up, making you intimate with the nearest floor, and you getting some nice loot as a result. Honestly, I like the concept of those bosses popping up just to mess with you, but they always felt so absurdly overtuned. Especially Ky'vesa, since she can almost always oneshot your pet in random appearances for absolutely no reason. I feel like these intrusive bosses are going to be the lowest tier of the Prey system, and I'm honestly okay with that.
Also, I'd say there's some Dark Souls mixed in. You know, because overgeared jerks who have nobody in their life to love them can just show up and ruin your day. Blizzard, don't you dare miss this opportunity to make a fun Soulslike invasion thing where a random computer controlled version of a random player in the zone can spawn on you if you're in war mode.
